I don't think that mobo needs an upgrade, it's pretty good and getting another one later for the same CPU may not be very cost-efficient. Upgrade it when you get a new CPU with a new socket.

As for the cooling, the H100i will take care of the CPU and that's that. The case fans cool the motherboard, HDDs, RAM and most importantly video card. Your GPU will blow hot air into the case and that needs to be taken out. I believe the 540 comes with 1 fan in the back and 2 in the front. Keep it like this. With the H100i on top you'll get enough airflow.
